How to get better tranlations:

Systran is good to translate sentences with a LOT of hiragana. Is almost impossible to ATLAS to translate sentences only with hiragana. However, SYSTRAN do a perfect job with hiragane.

ATLAS is better to translate sentences with a LOT of Kanji. However, ATLAS works better with small sentences. If you found out a sentence that you cannot understand well, just try to translated each part of the sentence, like in this example:

したかに見えて、禁断の秘術に手を染めることを決意する。妹の体に巣くう病魔を治すには、妹の細胞そのもの が強くなる必要がある。病魔と戦い、打ち勝つほど、強く。

Use ATLAS in each part of the sentence, respecting the comma and the dot. the comma and the dot will be used like a separations between each part of the sentence that will be translated by ATLAS:

したかに見えて、禁断の秘術に手を染めることを決意する。妹の体に巣くう病魔を治すには、妹の細胞そのものが強くなる必要がある。病魔と戦い、打ち勝つほど、強く。

Ok, is boring to do the translation like this, however, you only need to do it in sentences that you not understand very well, and doing it you can make almost perfect translations. And try to use both, SYSTRAN and ATLAS in every sentence.

My friend, using ATLAS, SYSTRAN and JWPce with EDICT and ENAMDICT inside of JWPce,  you can play all games and understand very well ALL plot. The translation become perfect using the 3 programs at same time. of course, only use these 3 at same time in phrases that you have doubt. most of the time, ATLAS can translate the things very well.
